Speaking to Blick, police spokesman Andreas Knuchel confirmed that an operation was underway at the King Faysal mosque, initiated by the federal migration office.
One reader told the paper that roads were closed by police and no one was allowed to enter or leave the mosque.
Two people believed to be living illegally in Switzerland were arrested during the operation, said news agencies.
It was carried out peacefully and without incident, said police.
The King Faysal mosque has hit the headlines several times in recent years over suspected links to radical Islam.

Outspoken Viktor Orban accused Angela Merkel and eurocrats of “destroying” the continent with their open door migration policies as he blasted the current influx of asylum seekers.
The firebrand Hungarian leader made the remarks as his country gears up for a crunch referendum over whether or not to accept the imposition of mandatory migrant quotas.
In a controversial speech Mr Orban questioned the ability of Muslims to ever integrate into Western society and also implied that Brussels was being cruel by encouraging migrants to leave their homelands and head to Europe.
He said: “The uncontrolled influx destroys Europe and it doesn’t even help the migrants. It’s better for everyone to stay in their own territory.
“We are not here to solve the migration problem, but a historical one. We, Europeans, Hungarians, Christians, have to describe our attitude towards immigration.”

3. UK: Sheep farmers are having their sheep stolen in record numbers in the last few years, and going to unusual measures to try and protect them.
They do not say who is stealing the sheep or if it is more frequent at certain times of year or if it is associated with religious festivals where a large number of sheep might be slaughtered.

Just 27 per cent trust EU institutions today, compared to 60 per cent in 2000 when Italy adopted the euro, and 30 per cent in recent years, a poll by Demetra has revealed.
And a measly 15 per cent of Italians think the Schengen Agreement should be maintained while 48 per cent think it would be wise for the Government to monitor the country's borders.
The figures come as Prime Minister Matteo Renzi today announced a referendum on constitutional reform will be held on December four.
5. Jihadis in Syria are not satisfied with the level of support they get from the USA.
Al Nusra Front, of course, is indistinguishable from the Islamic State from a non-Muslim point of view. Which leads to the obvious question, why is the US supporting them at all?
In 2013, French TV news reporters shot open and hidden camera coverage of the areas of Syria taken by jihadi groups. These may or may not have been Al Nusra Front specifically, but would be ideologically identical to them.
